Perhaps this is a ridiculous question, how do you upload whole folders to a directory. It would be quite the task to do it file by file, as I am uploading a phpBB theme.

Hello,

There are cool FTP clients (FileZilla is both free and cool) that can do it easily for you (two simple drag & drop windows).
