I am getting ready to create about 50 email addresses and to setup a forwarder for each one of them.
I did a test on one address and found that if the forwarding worked fine, the test email I sent both went to the secondary address but also remained on the server on the primary address mail account.
My question is: is it possible to delete the messages on the primary accounts, as they will have been forwarded and received, without having to open each of the 50 accounts one by one?

You can have forwarders for e-mail addresses that don't exist, so you could just delete the entire inbox but forward e-mails going to that inbox to somewhere else instead.
