I used an FTP program to mirror my web site files from my computer to the public_html folder, and found that it was deleting files in a folder "cart" that was apparently in that folder. I don't expect to have a store on this site. Is this going to screw things up in the future if I _do_ decide to have a store in the future?

No, don't worry about it.

When you (re)create a shopping cart, all the files will be made for you automatically.
