My father wants to open an online store. Neither one of us has any experience but I am trying to help him.

What is the best (easiest) why to set this up? When you setup a store do you use one of the provided templates first, then install and configure one of the shopping carts or does the shopping cart also provide the look and feel of the store?

Is their a list somewhere of what needs to be done and in which order?

I read that article and while it is helpful it does not really answer my question. It explains what a shopping cart is but not what all the steps you have to take to setup a store. My question is do I use one of the provided web design templates to setup the site and then add a shopping cart OR will the shopping cart provide everything including all the front page layout etc.

I would go with playing with and trying out the shopping cart script first.  For most e-commerce site, that can pretty much take over all the management of the actual web site.  Not need for extra pages.
