I created and (later) deleted a couple of ftp accounts through cPanel.

Unfortunately the cPanel deletion procedure does NOT delete the refering
folders in

/home/<mydomain>/public_html/<ftpaccountname>

These folders still exists but are empty.

Can I delete them manually in an SSH session or does cPanel expect
them somehow as existing ?

Have you tried to delete them via cPanel's file manager?

No. Is this a must ?

BTW when I go to cPanels ftp manager I can see public_html folder but I cannot go into
this folder. So I cannot delete a subfolder of public_html through cPanels ftp manager.

You can delete those folders in any way you choose, by FTP, in SSH or via cPanel File Manager. Click on the respective folder icon for public_html to get into this folder when you are in File Manager.

Unless it works differently than on a shared system, you need to click on the folder icon, not the "public_html" name, to get to lower level directories. That, or someone really screwed up your public_html permissions.
