What I'm wanting to do is run a different script in an iframe on a site. What I would like to know is "is there anyway to not only link to different pages within the iframe and still pull the main page, and can I make google recognize the different pages inside the iframe?" This is going to go on a phpnuke site, so any other ideas that would work, I'm all ears Cool

I'm fairly sure that Google doesn't spider iframe content.  If you're ever in doubt over this sort of thing view your site using Lynx, if it shows then Google can see it, if it doesn't then Google doesn't.
