I can get to my website either at mysite.com or www.mysite.com. But analog list them separately in the "Referring Site Report." Is there any advantage in consistently using (or not) the "www," either when linking internally within the site or promoting  a URL for linking from other sites? Do "www.mysite.com" and "mysite.com" appear as one or two sites to a search engine?

Your site will only be listed in www.yourname.com and not both. I typically like to type yourname.com only but when I look at links it looks better when the www is in front of you name.

as for the search engine question you might wanna give that a shot in the search engine forum, but for internal linking and linking from other sites it really doesn't matter, whatever you think sounds better go with.

Something that I have noticed about the www's in URLs is that when you type www.specificsite.com it will take you to one site and if you just type specificsite.com it will take you somewhere else.

That is possible, yes (in answer to what Coon said).

You can set it up in the DNS to be like that.

Most people set up the www. bit to point to the normal domain. This is done using "CNAME".
