if you look at http://r00tsecurity.org/forums/ they have their forums like their website how do you do that?

They are not integrating the forums to their site.They have a separate page for the Forums.You can also add the forum page to your site.You need to link that page to the home page .So, it will be automatically integrated.

Looks to me like a standard portal setup, nothing special.

One comment though.....  Black backgrounds with light fonts annoy me so much that I rarely ever stay.
My eyes hurt trying to read that and I'm sure a lot of people who have eye issues feel the same.

I cant remember seeing a book with black pages, because that would be difficult to read.
I visit another site called leftlane news and since the switchover to black background my visits to the site have dropped at least by 50%

it depends on the way your content management system or platform provide facilities to integrate it. If you will integrate like this from root, your PR will get distributed over forum pages which may lead to spamming by others . if you host it in sub domain management will become easier and your main site reputation will remain as it is.

I think you should try Content Management System(CMS) like joomla or wordpress, that could be muchmore beneficial to you
